If you have 2 ebay ID's and a store for each ID can you put links to both stores in all of your auctions? Trying to get more traffic to both stores but not sure if this is ok with ebay.

Yes you can.
You may include "Links to your eBay (including your eBay Store) or Half.com listings." Listings that are connected to either the same person or corporation are considered "your" listings as they belong to the same entity.

Bay allows sellers to place the following links on your eBay Store home page or other Store Custom Pages (see the Links Frequently Asked Questions for the definition of a link):
- Links to your email address that opens an email client for potential buyers to ask questions about items in your store.
- Unlimited links to your on-eBay pages and items.
- Up to 10 links to other sellers' eBay Store pages, as long as you have the permission of the other seller. The purpose for allowing sellers to include links is to enable individual sellers to cross merchandize with other individual sellers. Use of this capability for other reasons, including requiring sellers to pay to be part of a group that includes each others links on their Store pages is not permitted.
- Links to off eBay pages that provide information about your store or service, however, the pages may not advertise any specific off eBay product or contain any links to pages that offer product off eBay.
- Linking from an eBay Store to Web sites that offer to trade, sell, or purchase goods or services, or including links for any purpose other than those listed above is not allowed.
