I'm using the Google free site search. It has its limitations (have to wait on them to index me so new things don't show up right away) but I read on a search engine board that it's good to have Google come visit you to do this crawl thingie. Don't know if it's true, but one of my categories jumped from #22 to #1 this week, so I'm pretty tickled.
It may not fit everyone's needs, but it works for me. I have 600+ items.

Imosh: I almost forgot about this site. It's great and it's free. I used it once on a website I had up way back at the beginning of time, and it was super. It will even generate a site map for you with no extra hassle.

I like Perlfect Search and I've used it on my (good-sized international) company's web site for years without any problems. It's free, pretty easy to install assuming you have telnet or ssh access and are comfortable with a command line interface, and configurable.
